I reformatted the flash drive as per my Mac's suggestion to use encrypted data between my Mac and the flash drive.
I have configured my usb-flash-drive to a dual system. The first partition is 32gb and formatted to work on any Mac or PC. The second partition is 96gb and Mac-encrypted (FileVault2) so that it can only be read on a Mac with the password. This allows me to keep 96gb of secure data that only shows up on my Mac with the password.
